Yes in the case of the Cloudcutter, which is a very small ship, but no in the case of the Maleficent, which is a huge ship. On the Cloudcutter there is no room below decks to fit cannons because of the flight rock. The entire forward section of the ship is too narrow for a man to stand up in and is used primarily for cargo and storage. Plus the ship is meant for lightning harvesting, not combat.
The Maleficent is a predator. With four separate flight rocks it can be much deeper than the Cloudcutter and therefore has room for more personel (or prisoners) and plenty of cannons. It's also a defensive measure for the windows not to open. I'm very sorry I forgot to mention that earlier. I was very caught up in the story and not the 'why' and 'how.'
